Sorry about your lost work :(

Do you know if this affects Cubase only? I use REAPER, and I swear I have rescanned a few times without having any issues.

What about saving fx chains per channel? It's still 40+ channels but better than per slot.

Sorry, I have been in similar situations before and I tend to safeguard myself at this point because anything could happen, power outages, corrupt files, rescans such as this
ITB: i7-4770 3.4ghz, 32GB Ram, Windows 10, Nebula 3 Server Ultimate,Protools 11, Cubase LE 8, Reaper 4, Flstudio 12, Komplete 10 ultimate,i also have a need for authentic analog tone

I personally have experienced it with Cubase and Nebula, i do not
know about other DAWs. Right now i did a RESTORE to like 4 days
before this happened but that did not fixed it, it just caused
me to do a lot more work now as when i was today with updates
and other things on the computer...eh, forget it, i'll get over
it somehow as always. I know opening a Ticket will not fix this.

You actually just reminded me now that i had one Chain saved
from before for a quick load and i can confirm our worst fears,
look now, Nebula rendered useless again:

So basically no, saving Chains with Nebula in it will not help.
Probably the same thing will happen with Presets so both of this
solutions is a BIG NO! To the rest of the users:

When you planing updating Nebula, rescaning plugins or anything
similar to that, EITHER render all your files or WRITE each
setting or at the end you will be screwed, i learnt my lesson.

I wonder if a possible naming convention is at cause. Related to this is the 'Magic ID' assigned to Nebula.

Some DAW's use the actual plugin name [i think the first 9 characters], while other DAW's and chainers use the ID.

next ... having 32-bit and 64-bit versions of a plugin.

just potential
i7-5820k, MSI X99A Plus, 16 GIG Ram, Noctua NH-D14, Win-7 Pro [64-bit], Reaper-64

The only reason i can think of, is different MAGIC string in Nebula XML file.

If Nebula plugins were saved with one magic string, but now somehow Nebula plugin has different magic string, plugins will not be found any more. Solution is to change XML magic string to the value, used when project was last saved.

Not sure if this will help, but worth trying ...

I think this will help in the future, not now, help us find the
Magic String...once we update, we take a snapshot of that part
of NebulaXML and next time it happens go the that Strings and
just fix the Value of the new one. I know it has to do something
with the XML file, 100% sure but i never checked to see where.

I think the most important thing before updating Nebula to the new version, is saving XML file. You can then simply compare contents of both XML files and find changes.
